Storyline:
2019: saw the Indian government repeal Composition 370 of the Indian Constitution, which gave Jammu and Kashmir special status. The news affects Qadir, a Pakistani army assistant who has cancer. He strikes a contract with Jim, the leader of Outfit X, a private terrorist association, to exact vengeance on India.
2020: Pathaan, a RAW agent, forms a unit called” Joint Operations and Covert Research”(J.O.C.R.) with Major Nandini Grewal, his elderly officer, to rehire former RAW agents and dogfaces who were forced to retire because of trauma or injury but still wish to serve their country. Pathaan and his group are transferred to Dubai with authorization from RAW joint clerk Colonel Sunil Luthra to baulk at Outfit X’s contended plot to assault the Indian President during a scientific conference.
They eventually learn that the information they were provided about the planned attack on the President was a hoax intended to fool them and that their real goal was to abduct two scientists, Drs. Farooqui and Sahani. Pathaan makes trouble to discourage Jim from assaulting the convoy of scientists. After a fight, Jim and Dr. Sahani manage to escape together. Jim was once a RAW agent, Luthra confesses during the agency debriefing.

After the government declined to pay for the desired rescue in 2003, the agency was unable to find his body when Somalian terrorists killed his wife and unborn child. For this bravery, he was given the Vir Puraskar award. He allegedly threatened to kill himself to exact revenge on the nation and the agency for failing to save his family. Former agents made up the deceased in Dubai.
Pathaan learns of the metaphor “Raktbeej” and that their plutocrat originated from the story of Rubina Mohsin, a Pakistani croaker who lived in Spain (Rubai). After Pathaan gets to Spain and is restrained by Jim’s men, he finds out that Rubai was formerly an ISI agent. Jim’s men are attacked by Rubai as he leaves his caching place, and Pathaan makes his flight. They go to Moscow to take it before Jim does, as Rubai discloses that Raktbeej is there.
But Pathaan is betrayed by Rubai, who also arranges for his detention by the Russian police. It is revealed that Pathaan used Rubai to coerce him into stealing the Raktbeej for Jim. After Pathaan is kidnapped, tortured, and sent to prison by rail, “Tiger” saves him. Pathaan visits Africa in 2022 and apprehends Jim’s gorilla Raafe.
When he encounters Nandini, he tells her about Jim copping two Saber dumdums and she tells him where Rubai is located in Paris. When Pathaan meets Rubai, he reveals that the Raktbeej was created using a modified smallpox contagion and was forced by Jim’s orders from a confined Dr. Sahani. She also laments the fact that she betrayed Pathaan without realizing her nation would organize such a terrible assault.
One of the balls harbouring the infection is successfully recovered after the arduous journey to Jim’s lab in Siberia, but Jim steals the other sphere. Luthra and Nandini visit Jim’s lab; they wish to return the sphere to India to develop a vaccine.
Luthra also has Rubai jugged because of his questionable loyalty. Although Farooqui of the Indian Institute of Contagious Conditions (IICD) welcomes Nandini, nothing seems to be in place. When Jim calls, he tells them that the sphere was previously responsible for spreading the infection throughout the university. The affected scientists and Nandini shoot themselves to death within the installation in trouble to stop the contagion from spreading.

A controlled blast later destroys the installation. Jim gives the order to remove Indian dogfaces from Kashmir within the coming twenty- four hours. Pathaan learns that the bullet is in Afghanistan when he questions Raafe about its location. After saving Rubai, they launch an attack on Jim’s headquarters and deceive Jim’s supporters into stepping into a trap.
Rubai excludes Qadir after he fires the gunshot that spreads the virus. Pathaan follows Jim on a jetpack until they both tumble inside a cabin. In the meantime, Rubai discovers that Raktbeej is actually inside a passenger airliner that is scheduled to land in Delhi after deactivating the bullet. Jim has the detonator, as Pathaan finds out from Rubai. Luthra calls air business control to help the aircraft from the wharf in Delhi.
The cabin begins to tumble over a precipice following a bloody fight between Pathaan and Jim outside. Pathaan stabs Jim, but before the foundation collapses, Pathaan grabs the detonator, disables Raktbeej, and kills Jim by throwing him out of the cabin.
Following this, Nandini receives the Vir Puraskar posthumously for her frippery, and Pathaan is brought back into RAW and appointed as the leader of J.O.C.R. Pathaan. Tiger is shown considering withdrawal and immolation youthful agents as implicit successors in a sequence during the credits, but they eventually choose to continue battling the pitfalls on their own.
